Many top secret government papers are "compartmentalized"; they're available only to officials who have a need to know.
For example, the CIA might have info on some political intrigue (like an assassination attempt) in Russia. No one in the Defense Dept. has a need to know, so they wouldn't have access to the documents about it; if they DID, they'd have to go through channels to get to view them.
The reason a document is classified may not be readily apparent. For example, someone on the inside tells us Putin will be in Paris at the end of May, banging his mistress. If we publicize that to embarrass Putin, his people might be able to figure out who the mole is; next thing you know, our inside source has fallen from a fifth floor balcony.
If the President thinks a given document should be DE-classified, protocol dictates that he ask the agency that's responsible for it to be given a chance to explain why it shouldn't be. He can still override their objection.
Trump simplified the process: If HE takes the document, it's declassified, making government more efficient.
And the FBI and DOJ are on his ass. The fools!
