ford f-350 diesel electrical work

I have a 1999 for f-350 diesel duelly that is having some electrical issue(s). It is a work truck, if that matters, but I bought it about 6 months ago and the person told me when it rains it would short out the dash lights but it has done much more than that. I have replaced the alternator and both batteries, that worked for a while but now the batteries are not getting charged while driving. So we put the charger on every night, gets us to work in the morning, we charge it at work and gets us home. Everything seems to be good except getting a charge from the alternator to the batteries. There are other electrical issues, such as the heater, but I really just need it to run properly.
